We have a lot of old data in our Customer Part Cross Ref table.
Can we delete them, and does it cause any problems.

If they were used on any transaction then deleting could cause many issues. I do not believe you will be able to delete utilizing the program, but would be able to using SQL. I do not recommend deleting.
For old data sometimes its better to make this not visible to end-users via customizations.
